Doubts about MPQ exe's and StarDraft

I'm wondering: if I launch the .exe added to, say, "The Fenix" campaign, will it permanently alter the whole game, i.e. will any game in multiplayer be affected by this changes? The same concern applies to StarDraft.

No. The exes are patching the game's memory on launch and don't permanently alter the game. Close and launch the game normally to launch it normally. However, anything you run, including MP, will be altered until it is relaunched.
The exclusion is if you hotload folders or change game files like patch_rt. But, no real mod requires you to do that.

or
run the exe - play - close it - launch normal bw - close normal bw - launch normal bw
to play the original game?

MP - Multiplayer.
The game is only modified when run via the mod exe. Once you close it, the changes are no longer active. Therefore you only need to launch normal BW immediately after to be back on vanilla.
