I always thought Baal or the lizard queen from Neverwinter Nights 1 were compelling bosses. Aldaris was probably one of my favorites in Starcraft.

Kerrigan is a horrible villain...
How did Diablo lose to Vader... Diablo is a horrible movie villain but an awesome and flexible game villain. Vader is the other way round.

Edit: Vader history and Kerrigan history... both converted to the side with cookies.
